What is payday super reconciliation?
Payday super reconciliation is the per-pay-run check that superannuation guarantee contributions were calculated correctly, paid with the pay run as Payday Super requires, and received by each employee's fund, and that the Single Touch Payroll event agrees with the payroll register and the ledger. It replaces the old quarterly super catch-up with a control that runs every payday.

Who it is for
Employers adjusting to Payday Super
Super used to be a quarterly job. From 1 July 2026 it moves with each pay run, and a missed or short payment shows up quickly. You want each run checked before it goes.
Businesses with casual and award-based staff
Hospitality, retail, care and construction employers have changing hours, penalty rates and allowances. Ordinary time earnings, and so super, must be right each run.
Bookkeepers and accountants supporting payroll clients
You need every client's STP, super and ledger to agree at year-end. A reconciled trail from each pay run makes finalisation a formality.
What's included
- Pay run prepared in Xero Payroll, MYOB or KeyPay for your approval
- Ordinary time earnings checked so super guarantee is calculated on the right base
- Super contribution per employee reconciled to the pay run and the clearing house batch
- Payday Super timing tracked: pay date, contribution sent, fund receipt confirmed
- STP event checked against the payroll register before and after submission
- STP Phase 2 categories verified: income types, allowances, salary sacrifice
- Payroll journal posted to Xero or MYOB and tied to the register
- Super payable, PAYG withholding and net wages reconciled to the bank
- Award, allowance and leave accrual changes entered from your approved instructions
- Late, rejected or returned super contributions flagged the same day
- Payroll tax wages compiled by state for your monthly or annual return
- STP finalisation reconciled and data ready for your declaration by 14 July

| Deliverable | KPI we report | Cadence |

| Payroll journal and bank tie-out | Net wages, PAYG-W and super payments matched in the ledger | Monthly |
| Payroll tax wages summary | Taxable wages by state compiled before each return date | Monthly or annually |
| STP finalisation pack | Year-to-date figures reconciled and ready for declaration by 14 July | Annually |
KPIs are what we measure and report, agreed per engagement. Service-level commitments are set in your agreement.
How it works
-
Discovery call
A 20-minute call about your headcount, awards, pay frequency, super clearing house, payroll software, and how super was managed before Payday Super.
-
Access and setup review
You grant a payroll admin or preparer role in Xero Payroll, MYOB or KeyPay and adviser access to the ledger. We check pay items, super settings, STP Phase 2 categories and fund details for every employee.
-
First pay run in parallel
A named accountant prepares and reconciles the first run alongside your process, checks the STP event and the super batch, and reports every difference before you rely on us.
-
Per-run reconciliation
Each payday the run is prepared, reconciled and handed to you to approve and release. Super receipts are tracked, exceptions flagged, and the ledger tied out monthly under Two-Tier Review.
Software we work in
How much does stp and payday super cost?
STP and Payday Super reconciliation is priced as a fixed fee per pay run or per month, based on employee count, pay frequency, award complexity and whether we also prepare the run. Your payroll software and clearing house stay in your name. Pricing depends on volume and scope, so we send a custom quote within 1 business day.
What moves the quote
- Number of employees and pay frequency: weekly, fortnightly, monthly
- Award and allowance complexity, casual versus salaried mix
- Whether we prepare the pay run or only reconcile it
- Number of states for payroll tax and whether BAS workpapers are included

Frequently asked questions
How much does payday super reconciliation cost?
Pricing depends on volume and scope, and we send a custom quote within 1 business day. As a market reference, Australian bookkeepers charge A$40 to A$100 per hour, and fixed-fee bookkeeping for companies with 1 to 5 staff runs A$850 to A$1,800 per month (Australian bookkeeping fee surveys, 2026). We quote per pay run or per month.
What changed with Payday Super on 1 July 2026?
Employers now pay superannuation guarantee contributions with each pay run rather than quarterly, and contributions must reach the fund within the ATO's deadline for each payday. That makes super a per-run control. We track the send date and fund receipt for every contribution and flag anything late or rejected on the same day.
Do you lodge STP or pay the super?
No. Your payroll software lodges the STP event when you file the pay run, and the super batch is released by you through your clearing house. We prepare and reconcile; you approve and release. This keeps the employer in control of every payment and every ATO submission.
Which payroll software do you work in?
Xero Payroll, MYOB and KeyPay (Employment Hero) are the main platforms in our Australian client base, with QuickBooks Online payroll also supported. We work in your subscription with a preparer role, and the ledger side is reconciled in Xero or MYOB.
How do you check super is calculated correctly?
Super guarantee is calculated on ordinary time earnings, so we check which pay items are set to attract super: ordinary hours, most allowances and leave, but not overtime in most awards. Pay item settings are reviewed at setup and whenever an award or allowance changes.
What happens if a super payment is rejected by a fund?
Rejected or returned contributions, often from a wrong member number or a closed fund, are flagged the same business day with the employee, the amount and the reason. You correct the fund details and re-release the payment; we log the new send date so the trail shows what happened and when.
Can you prepare the pay run as well as reconcile it?
Yes. Most clients have us prepare the run from timesheets and approved changes, then reconcile it. Our Australian payroll support service describes the preparation side. Some accountants prefer to prepare in-house and use us for the reconciliation only; either works.
Does this help with BAS and payroll tax?
Yes. PAYG withholding reconciled each pay run feeds straight into the IAS and BAS workpapers we prepare for your registered BAS agent, and taxable wages by state are compiled for payroll tax returns. See our BAS preparation services page for the workpaper side.
